If I drop a weapon that I've attached a mod onto, do I lose that mod permanently? Or does it appear back in my inventory at the end of the loop?

If you infused it you will get it back at the next loop. If you didn't you won't.

i dont know what infusing it means i dont think i'm far enough into the game yet. i'm just on 2nd level (with the big radar lookin thing)

If they haven't taught you about it yet then everything you drop in a map is lost forever. Don't worry too much about it as you can get multiple copies of everything later if you want.

If they haven't taught you about it I believe it's certain you'll be losing that particular mod sooner or later anyway, and definitely don't worry about it.
